So it seems that both don't immediately strike me as perfect. This in turn, though, creates a little bit of conflict in my brain because I'm so used to using the X-axis as roll, but I think I would get over this after a little bit of time. However, I've noticed that in games like X, it seems like Roll is not as essential as "normal" turning, and playing through the tutorial both ways, it seems like I'm able to control the ship easier if I assign "normal" turning to the X axis and assign roll to the rotation axis on my stick.

The rotation part of my joystick (I think Windows calls it ZR-axis) then controls the rudder/turning horizontally. Over the years I've purchased a lot of games on GOG that could benefit from this, such as the X series, Independence War 2, Descent, etc. I have a Saitek x52 HOTAS system that I use to play games like Flight Simulator.
